Absolutely. Count the Protein. Fat and Carbs (minus fiber, if there is any)

I read on another board that the carbs are cancelled out by the active yeast etc.

That is not standard Zone advice. Only fiber is deducted from the carb count to arrive at the insulin stimulating carb.

Also do most of you prefer homemade or store bought?

The label of a popular "drinkable" yogurt, Yonique, states: 150 calories in the 6 oz. container; total fat 1.5 grams; carbohydrate 30 grams (Total 32 grams minus the 2 grams of fiber content); and protein 5 grams. After Zoning the label, this product is 80% carbohydrate, 13% protein, and 9% fat. This would not be Zone favorable because it is too high in less favorable carbohydrates, and too low in protein and fat content. (Note: the sweeteners used are sugar and high fructose corn syrup, which contribute to the less favorable blood sugar and insulin response.)
I am not familiar with kifir, but as with many products (like yogurt), I'm sure there are many favorable alternatives available.
